Hm, could it be R-Type? I never played more than one level on the C64, but I remember that in the Gameboy version there was a level with bidirectional
slow scrolling where you used to fly around a big mothership. But IIRC you
used to destroy it rather than protect it.

A friend of mine always tried to bomb/destroy the good guys. No suprise he
was the one to find out you can destroy your own base in "F15 Strike
    Eagle".

That sounds almost like MAD would develop shoot'em'ups. I remember
a board game version of Monopoly where you are supposed to get rid
of your cash as soon as possible.

Nope, it was very simplistic, with smooth and very very simple graphics.

Must have been a "cheap-series" game.

I remember the title had two nouns (as in "XXXX YYYYY").

    Maybe CounterForce: http://www.lemon64.com/games/details.php?ID=3220

I haven't played it, so I can't tell if it scrolls in the right
direction (Lemon64 says "miscellaneous" rather than "horizontal").

You wrote about a "big" mothership to protect - roughly how big?
Half the size of the playfield, or just two sprites big?

I cannot be very precise (I was only 6!) but I remember
it was quite big. At any given time the big ship would turn
"crazy" and begin to tremble... and the whole thing would
    explode (the whole battlefield).

The background sky was plain black (maybe a few stars
    here and there).
