horrible problem with Mail.app 2.0.7

My machine: PowerBokk G4 1.67 GHz, 1 GB RAM, 80 GB HDD, MacOS 10.4.6
(German), one email POP account.
My Mail.app handles approximatly 40'000 emails. When I toggle between
different postbox directories, it takes up to more than a minute until
the mails in the postbox are displayed. So I thougt to rebuild the
mailbox.
First I made a copy of ~/Library/Mail and ~/Library Mail Downloads.
Then I rebuild my INBOX. But now more than 8'000 emails are not
displayed. This are emails received betweend the October 10th 2005 and
April 7th 2006. But if I search for keywords in these emails by
Spotlight, the emails are found.
So I've replaced ~/Library/Mail and ~/Library Mail Downloads by the
first saved copies.
But now the content of all emails in the above mentioned time aren't
displayed. A message appears:
»Die E-Mail von "..." <...> mit dem Betreff ,,..." wurde nicht vom
Server geladen. Sie müssen mit diesem Account eine Verbindung zum
Internet herstellen, um die E-Mail zu laden.«
[The email from ... subject ... has not been retrieved from the server.
You must connect the internet to receive the email.]
But I'am connected and the message is not on the server but on my
machine. Spotlight finds it.
What must I do that Mail.app finds and displays all messages correctly?
